Do I need to leave an empty rack unit above equipment on the shelf?

Not just because it is on a shelf.

Leave whatever clearance the equipment actually requires for its height and ventilation.

If the manufacturer says it needs space above it, give it space; otherwise there is no reason to donate an empty U to the rack out of habit.
