Can I put equipment with its own rack ears on the shelf instead?

Physically, perhaps, provided it fits and stays within the load rating.

But if the manufacturer has already given the device proper rack ears or rails, I would normally use them.

The shelf is at its most useful when solving the absence of rack mounting; putting a genuinely rack-mountable device on one can consume extra space and turn an already solved problem into a more cumbersome arrangement.
